First problem is that damage done to planetary defense facilities is completely equally distributed between them, or they are all treated as one object whit single HP pool. Either way it prevents partial destruction of planetary defense facilities, so if planet has more then one defense facility (for example beams, fighters and missals) attacker has to destroy all of them, there is no possibility of destroying only few (for example fighters and missals, leaving beams operational after retreat) thereby effectively preventing uses of any attrition tactics against planetary defense facilities.

Second problem is that damage to planetary defense facilities does not reduce theirs individual fire potential. It seems that there is no damage to internal systems so planetary defense facilities keep same firepower even with only few HP left.

While I see your point, I cannot say that it has ever really been an issue in my games. Generally speaking, a planet's beam / missile / fighter bases are the least of my worries. For me, system ships and orbitals are often the tough nut to crack in early to mid game, and enemy TF's in late game.

Planets should be scary,
I'll be sure to post info on a mod for scarier planets after the final code patch.

Ideas - more shields, allow more defence bases for each military DEA (1 missile, 1 beam, 1 Fighter per MilDea).

Etc.

I think that would be the best way to improve planets. Allowing 1 of each base per military DEA both requires some amount of space be dedicated to defence -- unlike the current system where any planet can have the bases even if it has no military DEAs at all -- and gives proportional benefits for your investment in Mil DEAs. A planet with lots of Mil DEAs could be a horror to attack.

Is the mod from 'general' base to DEA specific base tough to do? Does it force you to leave the constructon of them up to the VR?
